KoT is a set with 100 rares, so approximately 1 Enkil Cog per 3 boxes. All anecdotal evidence points to flat distribution of cards in KoT (cf. The Lasombra's 3-4 of each rare from 10 boxes (groups.google.com/group/rec.games.trading-cards.jyhad/msg/23f0a3ed2d04b456)), so for several thousand Enkil Cogs, there needs to be a print run in the order of 15000-20000 boxes. I can't find any official figures, but given that KoT took a couple of years to sell out, and the number of boxes bought by people in my local playgroup, (which, as exchange rate and shipping costs add up here, is probably below numbers bought elsewhere), a significantly smaller print run seems unlikely.
So, estimating those figures as 13 boxes bought in your group, the expected number of Enkil Cogs is a little below 5, but the odds of only seeing 2 are about 20%, which is a low enough that your can feel unlucky, but not nearly bad enough to be unusual.

Where did you get the information that several thousend Enkil Cogs were printed? Do you have any figures? According to the Lasombra, printsizes were growing smaller with every new set, so selling out is not such a huge surprise. Other sets like BH or KMW are still readily available.

I bought 4 booster displays of KoT, and then some for private drafting. Same for a couple of other players in our group. It seems that in our 10+ players group only 2 Enkil Cog have been found.

My guess is that not so many people want to part with the Cogs. Even with the "inflated" prices. It is not likely that more VTES cards will ever be printed and thus it is also likely that the Enkil Cog prices will rise even more.
How rare a rare a Cog is? Well, I was recently offered a chance to purchase 7 displays of KotT and I didn't even need one second to give my reply. Out of those boxes I got 4 more Cogs. (And before someone asks I ain't gonna trade/sell any)

The spread of KoT was too flat for a set of it's size. You could buy identical or near identical boxes. I think someone said that after buying 2 boxes of KoT he had 2 copies of 34 rares and 1 copy of 4 rares, or something like that.

Except that in the small 60 card sets flat distribution meant that you would get at least 1 of every rare, 4 of every vampire and 12 of every common out of any given box, which was good. But for 400 card expansions like keepers this was bad.
