The 100% sect rule does affect some clans (particularly bloodlines) more than others, but that is partly mitigated by the relaxation of the grouping rule.

For example, 11 out of 15 Daughters are Independent.
13 out of 18 Samedi are Independent.

However, that should still be enough to fill the 9 (for a 12 card crypt) clan slots.

In addition, clans with vampires of differing sect do get an advantage in being able to play for the winning side. In this storyline, the number of wins for a given sect would be a crucial factor. Suppose the Sabbat are running away with the wins while there is very tepid support for the Independents. One could theoretically make a Daughters or Samedi deck representing the Sabbat, which is an option that the Baali and the Giovanni wouldn't have at all.
