There is no specific feature to check your inventory against entire cards pool, but...
You can use this synthetic "decks" containing 1x of each card: gist.github.com/smeea/99959177b9ffc47b5bf9043c61c923a2
1) Import them to your decks
2) Give some Fixed (pin icon) inventory status
3) You will see them in Missing in the inventory page
4) Delete this decks when you dont need them anymore, or simply Hide them and switch off inventory status to Virtual (@).
P.S. It's not "zero vs blank" but more like "existing entry with 0 qty vs non-existing entry".
Think of this as side-deck approach in Decks: you can leave some cards to be there with 0 q-ty for your convenience. Clicking [-] again will remove them completely from your inventory (like it was never added).
You will still see empty red-boxes for filters "All or Only Problems" because there are problems with that cards, but you will see such 0 q-ty cards even in Only owned filter (and they will dissapear once you click [-]).

I confirm the issue, but next 2 weeks i'm on the vacation without PC so fix probably wont come earlier. I apologize.
