Two problems here.
1) Arbitrarily ruling that certain groupings wrap around for certain clans but not certain other clans will give rise to much confusion, not only to the existing player base (I shudder at the thought of having to check crypt legality under such a ruling) but also to new players.
2) If you simply say that any two groups will do, then certain clans becomes quite broken (Kiasyd comes to mind) and weenie monodicipline decks will get a much undeserved boost.

If VTES ever got a complete reboot or a complete wipe or whatever, I tend to think that there would be no grouping rule but rather a larger selection of library cards and a smaller selection of crypt cards but with all the crypt cards being usable all at once, although it's moot to even speculate on such a thing.

This sort of anti-grouping rule research has been done in the deep, dark past, right after the grouping rule was created. I don't have the inclination to search for the data for you, but if you open up ARDB and test your theory -- of removing the grouping rule in some fashion -- then you'll see that a)it allows for hyper-strong crypts, especially with weenies, and b)card design has taken into account the grouping rule for so long that your concept would ultimately hurt the game more than help it.so if any 2 groups is broken, then maye just get rid of the rule all together.

I'm sure you could create some alternate rules for building your crypt that is balanced.
What if the rule was you could not have vampires of the same capacity and clan and grouping together?
This would eliminate the problem of overpowered weenie decks but at the same time allow for more diversity.
